When I attempt to playback .mkv-files the playback stutters, freezes or corrupts in periods. If I use WMP it does not. Any ideas?

Done. No dice.

install any codec's recently? perhaps uninstall those? I use VLC without problems.

Doubt it is a codec issue since WMP can, while VLC can't. I haven't installed any codecs lately, in a very long time in fact. It is only during playback of HD-content.

In the start menu, under Quick Settings: try various switching the Video Output defaults (start with OpenGL).
#!/usr/bin/admin
use warnings;
use strict;
use boot;

I tried OpenGL, Windows GDI, standard (vlc chooses, i reckon the choice is OpenGL - looks like that), DX 3D, DX video out and a few others. No luck.

I also tried increasing process priority, no change at all.

The error reported is:

ffmpeg error: more than 5 seconds of late video -> dropping frame (computer too slow ?)

As mentioned, plays fine in WMP.

It could be that WMP is handling the frames in a more efficient manner than ffmpeg in VLC.  I don't personally like that thought, but all things are not equal.

Wonder if your ffdmpeg is up to date.

I agree on that thought.

If included with VLC it is. I will go hunting for a fresh install of that mpeg-decoder.

I checked CPU-load with various videos. WMP is averaging 50-70%, Vlc 35-55%. Processor is a regular, Core (not 2) Duo mobile running at 1.66GHz, 2GB DDR2-533MHz RAM. Running at max. performance doesn't change a thing, compared to battery efficient mode either.

Will go mpeg-decoder-hunting...

The ffmpeg issues is just because that file is coded like that. When playing other files with other formats I get the message as well:

main warning: late picture skipped (164937)
main warning: late picture skipped (145435)
main warning: late picture skipped (150496)
main warning: late picture skipped (172856)
main warning: late picture skipped (154924)
main warning: late picture skipped (155353)

etc. instead.

I've tried a million things to no avail. I then downloaded SMPlayer 0.5, and it plays the file like a bliss. Would prefer to use VLC, but so be it.
